The story begins with a seventh grade boy named Mikey Kudo dreaming of commanding a Digimon army. The next day Mikey is harassed by his childhood friend named Angie Hinomoto over standing her up to help the basketball team and his rival named Jeremy Tsurgi demanding a kendo rematch. Mikey spots a dying red creature flickering in static. Wanting to save the creature, Mikey hears a mysterious voice. The mysterious voice presents him with a Fusion Loader. The Fusion Loader absorbs the creature to heal him within the item as Mikey grabs it against his friends' pleas. Mikey, Angie, and Jeremy are then sucked into a portal. They find themselves in a strange world surrounded by a hostile platoon of Digimon under MadLeomon. Mikey, Angie, and Jeremy are rescued by Ballistamon, Starmon, and the Pickmonz before the red creature emerges from the Fusion Loader. The red creature introduces himself as Shoutmon while stating his intent to become the Digimon King of the Digital World. After Shoutmon and his companions fight back against MadLeomon’s troops, MadLeomon absorbs his remaining forces to become Armed MadLeomon. Mikey helps his Digimon friends by using his Fusion Loader to DigiFuse Shoutmon and Ballistamon into an incomplete Shoutmon ×3/x4. After injuring Armed MadLeomon prior to reverting to his usual self, Shoutmon uses the DigiFused Starmon and Pickmonz, in the form of the Sun Sword, to defeat MadLeomon while forcing him back to his original form. A portal then appears. MadLeomon and his minions are recalled by their master named Tactimon. Tactimon is seen conversing with the other evil Digimon over the new turn of events. As Mikey and his friends learn that they are trapped in the Digital World, Mikey, Angie, and Jeremy agree to help Shoutmon and his Digimon friends. Mikey, Angie, and Jeremy are watched from afar by two other groups.

With the addition of more humans, MadLeomon’s forces are being decimated by the mysterious boy with a Fusion Loader of his own. A livid MadLeomon decides to rectify this turn of events. Taken by Shoutmon to see the Village of Light, Mikey Kudo and his friends encounter Jijimon and learn of the Bagra Army before the village is being bombed by a Pteramon. While Mikey DigiFuses Pickmonz Slingshot for Shoutmon and Ballistamon to use to take out Pteramon, Angie Hinomoto briefly encounters Cutemon and Dorulumon before being found by Mikey and telling him to help her find a way to return to the human world. Fearing his chances of becoming Digimon King of the Digital World would be gone if Mikey leaves, Shoutmon attempts to discourage his departure by treating him to a party and then reminding him of his sense of responsibility. However, revealing the presence of other humans and getting upset with Angie while admitting his reasons for Mikey to stay, Shoutmon ends up screwing things up as Mikey ends their friendship and heads into the forest with Angie and Jeremy Tsurgi the next morning. Unfortunately, MadLeomon begins his assault and unleashes the Orochimon his forces brought with them to corner the children. However, Shoutmon and Ballistamon come to their rescue with Starmon and the Pickmonz getting them to safety. Mikey, Angie, and Jeremy watch as MadLeomon absorbs Orochimon to become MadLeomon Orochi Mode and pulverize the two Digimon. However, upon hearing Shoutmon's reason of wanting to become the Digimon King in order to protect his village and friends, Mikey turns the tide by DigiFusing Shoutmon and Ballistamon into Shoutmon ×2. Shoutmon ×2 sends MadLeomon running after defeating his Orochi Mode form. MadLeomon reverts to his usual form. Nearby, the mysterious girl watches with added interest as Mikey and Shoutmon become friends again.

After Tactimon and the other two Digimon generals meet with their shadowed leader named Bagramon over the matter of the new humans, Tactimon gives MadLeomon a final chance to redeem himself while sending a Drimogemon into the Forest Zone. At that time, Shoutmon provides an insignia. Mikey Kudo, Angie Hinomoto, and Jeremy Tsurgi are in discussion of their team name when a bunch of giant bamboo shoots rises from the ground surrounding the Village of Light. Jijimon reveals this as an event that has occurred prematurely. With Jeremy caught on top of one of the bamboo shoots, Mikey attempts to save him when the mysterious boy named Christopher Aonuma appears. Christopher wants Mikey to serve him as a member of the Blue Flare Army. With Mikey more interested in saving Jeremy, it resulted with Shoutmon and the others fighting a losing battle against MailBirdramon. After Mikey refuses on the ground of him mistreating a Golemon he summoned to aid MailBirdramon, Christopher departs just as MadLeomon attacks with several Apemon and a Pteramon. Upon confronting Shoutmon ×2, MadLeomon absorbs the Apemon to become MadLeomon Final Mode. MadLeomon Final Mode takes advantage of the bamboo shoots to overpower Shoutmon ×2. With Cutemon appearing to help get the Light Village residents to safety, Dorulumon aids Shoutmon ×2. Jeremy uses the Star Sword to destroy Drimogemon so the bamboo shoots can return underground. MadLeomon initiates a self-destruct sequence to take out everyone after he is defeated by Shoutmon ×2 and Dorulumon. Mikey remembers his dream during the Digimon battle. Dorulumon, Shoutmon, and Ballistamon are DigiFused to form Shoutmon ×3. Shoutmon ×3 knocks MadLeomon into the air to destroy him for good. As Dorulumon and Cutemon leave, Mikey names his group as the Fusion Fighters before they notice a microchip descending from MadLeomon's demise. The Fusion Fighters are then approached by the mysterious girl. The mysterious girl introduces herself as Nene Amano and explains the item is a Code Crown.

After introducing herself, Nene Amano reveals that the Digital World was broken up into Zones. Nene explains to the Fusion Fighters that a Code Crown fragment is proof of ownership of a Zone and gathering them all would allow one to rule the Digital World. After Nene teaches Mikey Kudo how to Zone Transfer, he, Angie Hinomoto, and Jeremy Tsurgi arrive at the Island Zone where they save the Zone's elder named Archelomon from a group of Gizamon searching for the Zone's Code Crown. After recognizing Jijimon, Archelomon says that the Code Crown is in a place that is very difficult to get to until they gather Digibites for an upcoming festival. While gathering the Digibites, Shoutmon befriends an Island Zone resident named ChibiTortomon. By that time, the Bagra Army's invading commander Neptunemon learns of the Fusion Fighters' presence from one of the Gizamon. Neptunemon receives orders from Tactimon to stop them with a fleet of Mantaraymon and Divermon. While Jijimon keeps Archelomon and the others hidden, the Fusion Fighters head underwater to infiltrate the Mantaraymon fleet and destroy them from within. When Neptunemon gets word of this, he sends Octomon to sink the hijacked Mantaraymon and drown its occupants. However, inspired by Shoutmon's words, ChibiTortomon aids the Fusion Fighters by DigiFusing onto Shoutmon ×2 to form Shoutmon ×2 Plus M. Shoutmon ×2 Plus M turns the table against Neptunemon. However, ChibiTortomon's action results with Archelomon's location compromised as he is captured by Neptunemon.

The Code Crown's guardian is a huge Digimon named KingWhamon who is the island. As Mikey goes to save Shoutmon when he risks himself to take out the explosives, they are both swallowed by KingWhamon with the Flymon following. Mikey uses the Pickmonz to help find the Code Crown. Flymon beats them to the punch with their leader stinging a deadly venom into Shoutmon. Hearing the prayers of Mikey's friends, KingWhamon flushes out the Flymon before giving Mikey some of his oil to cure Shoutmon, KingWhamon gives his blessing for them to take the Code Crown. Upon exiting KingWhamon, Mikey and Shoutmon are attacked by Neptunemon's Ebidramon. Ebidramon proves to be a tough match for Shoutmon ×2. With DigiFusions proving ineffective against Ebidramon, KingWhamon reveals that there is a set of DigiCards holding the data of legendary Digimon in a shrine underneath him. ChibiTortomon retrieves a box containing the DigiCards with Mikey summoning Leviamon to disarm Ebidramon so Shoutmon ×2 can destroy him. Before Mikey Kudo and Angie Hinomoto can give up the items, Christopher Aonuma heard of the Fusion Fighters' progress from Nene Amano. Christopher arrives on MailBirdramon and takes out some of the Seadramon while offering to deal with all the other Seadramon in return for the DigiCards. Mikey turns down the offer, but he thanks Christopher for taking out some of their opponents. Mikey uses MarineAngemon's DigiCard to summon a bunch of MarineAngemon who uses Kahuna Waves to subside the Seadramon and Neptunemon. Using Syakomon and her kin as a bridge, Shoutmon ×2 carries Mikey and Jeremy Tsurgi toward Neptunemon with Jeremy using the Rare Star Sword to free Archelomon. Neptunemon then knocks them into the water and has the Seadramon freeze the ocean surface to trap them. As the fight was disrupting his fishing, Dorulumon arrives to free the Fusion Fighters and Archelomon. Shoutmon, Ballistamon, and Dorulumon with the Star Sword are DigiFused into Shoutmon ×4. Shoutmon ×4 ends up fighting against Neptunemon’s sentient King Bite spear. Shoutmon ×4 ultimately uses Neptunemon as a shield against his own weapon. Though a dying Neptunemon makes one final attempt to kill everyone, KingWhamon saves the Fusion Fighters. Tactimon is infuriated by the turn of events. As Christopher departs to let the Fusion Fighters make his job of harvesting more Code Crowns easier for him, ChibiTortomon officially joins the Fusion Fighters. Mikey is unable to convince Dorulumon to join the Fusion Fighters team.

Although Mikey Kudo, Angie Hinomoto, and Jeremy Tsurgi manage to beat the army, SkullMeramon proves to be too much for Shoutmon ×2 until Cutemon's appearance results in Dorulumon forcing the enemy Digimon to fall back. SkullMeramon recognizes Mikey as the one with the red Fusion Loader. When Mikey attempts to talk Dorulumon into joining the Fusion Fighters, Cutemon reveals that he travels with him to look for his parents after his hometown was raided by the Bagra Army. Though Dorulumon refused to join them, Mikey decides to follow him as the Fusion Fighters stumble upon an enslavement camp of Digimon digging for the Code Crown. While the uninterested Dorulumon takes his leave, the Fusion Fighters attempt to break their way into the prison under the cover of night. The Fusion Fighters find themselves in a trap SkullMeramon prepared for them. Having learned from a discarded Bearmon that Cutemon's parents are being held captive there, Dorulumon arrives at the prison with Mikey to DigiFuse into Shoutmon ×3 to defeat SkullMeramon with some encouragement from Cutemon. Before the Fusion Fighters could succeed in freeing the captive Digimon, they encounter the commanding officer in charge of the Bagra Army's Magma Zone branch named AncientVolcanomon.

Mikey gives AncientVolcanomon a fake Fusion Loader. With Shoutmon the only member of the Fusion Fighters not to realize the deception, Mikey explains that the surrender allows them to find the prisoners. Once at the cell, Cutemon learns from a Prairiemon that his parents have transferred to a different facility with Mikey and Dorulumon convincing him that there is still hope as his parents are still alive. Eventually motivating the prisoners to help them, the Fusion Fighters start to dig their way through the walls with Dorulumon deciding to help out of respect for Mikey's resolve. By that time, AncientVolcanomon soon learns the Fusion Loader is a fake from SkullMeramon as he and an army of RedMeramon attempt to capture the escapees. Though Shoutmon ×2 manages to defeat SkullMeramon's group, he is easily defeated by AncientVolcanomon who proves to be a match for even Shoutmon ×4. After a failed attempt to hinder AncientVolcanomon with the Agumons' DigiCard, Mikey tells Shoutmon ×4 to plug up the volcano on his opponent's back. While AncientVolcanomon suffers from magma build up, he is knocked into a nearby volcano. As the sun rises, the Fusion Fighters encounter one of the Bagra Army's three generals named Tactimon. Tactimon learns that Dorulumon was in the Magma Zone aiding the Fusion Fighters. Tactimon reveals that Dorulumon was once his right hand man in the Bagra Army.

Despite learning that Dorulumon was a member of the Bagra Army, Mikey Kudo says that he still trusts him as Tactimon summons his Sword of Storms. Tactimon uses it to separate Mikey and Dorulumon from the others while taking the Fusion Loader. As AncientVolcanomon and his forces gather, Tactimon is about to have Mikey and Dorulumon executed when Christopher Aonuma arrives and challenges Tactimon. Taking advantage of the distraction, Angie Hinomoto and Jeremy Tsurgi are able to free Mikey and Dorulumon with help from BlueMeramon. While BlueMeramon reveals he has a debt to repay to Dorulumon for saving his life when used as a sacrificial pawn in Tactimon's strategy, Dorulumon left the Bagra Army soon after that happened. BlueMeramon leads the Fusion Fighters to Mikey's Fusion Loader before sacrificing himself to save Dorulumon from SkullMeramon. Shoutmon destroys SkullMeramon. Christopher has MailBirdramon take their fight with Tactimon elsewhere before making a tactical retreat with his partner Greymon. The Fusion Fighters confront AncientVolcanomon and the RedMeramon army. AncientVolcanomon absorbs the defeated RedMeramon to become Fused AncientVolcanomon, which increases his power. Mikey saves Dorulumon with Garurumon's DigiCard. Dorulumon and Shoutmon are DigiFused to form the Drill Cannon to weaken Fused AncientVolcanomon before finishing him off with Shoutmon ×3. With Dorulumon finally agreeing to join the Fusion Fighters as they gain the Magma Zone's Code Crown, the Fusion Fighters head off for the next zone.

Arriving in the Lake Zone, Mikey Kudo, Angie Hinomoto, and Jeremy Tsurgi find a group of frozen Digimon before hearing a voice calling out. Noting it to be similar to Shoutmon, Mikey learns that the Zone's warrior named Knightmon has been defeated on the verge of drowning in the nearly frozen lake. Diving in to load Knightmon into his Fusion Loader, Mikey is saved by ChibiTortomon as he and the other Fusion Fighters aid the Lake Zone army in driving off the Bagra Army platoon under Laylamon's subordinate named IceDevimon. Moments later at the castle, the Fusion Fighters are introduced to the Lake Zone's princess named Beastmon with Knightmon telling her that they have found their champion. However, Beastmon reveals she found another candidate in Christopher Aonuma. While a banquet is served, Mikey and Christopher get into a conversation. The conversation between Mikey and Christopher is interrupted by Jeremy, Ballistamon, and Knightmon. Though the three state their distrust in Christopher after he leaves, Mikey thinks Christopher is hiding something and wants to help them. When the Bagra Army resumes their attack, Shoutmon and half of the Fusion Fighters are unable to get up from overeating. Greymon and MailBirdramon are DigiFused into MetalGreymon by Christopher to annihilate most of the Bagra Army. Mikey realizes that the fight is a distraction as IceDevimon and Icemon sneaked into the castle to capture Beastmon. Shoutmon gets his second wind to hinder the abduction with Mikey and the others meeting up with him. IceDevimon retaliates by absorbing Icemon to become IceDevimon Enhancement Absorbent. IceDevimon freezes Ballistamon. MetalGreymon holds off the Bagra Army's assassin named Reapmon. After Shoutmon uses the Drill Cannon to save him from IceDevimon, Knightmon and his PawnChessmon drive off IceDevimon. Watching the still unconscious Mikey Kudo being watched over by Beastmon, Angie Hinomoto begins to question her usefulness to the others as Jeremy Tsurgi is commanding the Fusion Fighters to hold off IceDevimon's army. While Laylamon has IceDevimon thawing out a huge Digimon that would replace him, Laylamon uses a mirror in order to take control of Angie with the delusion that she can return to her world if she steals the Code Crown from Beastmon. As Angie obtains the Code Crown, the sun begins to rise. Angie makes her way to the other side of the lake where Laylamon is waiting with a defrosted Daipenmon, a frozen IceDevimon, and an army of Icemon. However, the Fusion Fighters and Beastmon's army attempt to drive them off. Daipenmon ends up freezing them as Mikey wakes up and sees Angie being spirited away. Joined by Jeremy and the other Fusion Fighters, Mikey arrives and convinces Angie that she is their friend and that they still need her. Freed from Laylamon's spell, Angie ends up scarring the demon Digimon's face with the Lake Zone's Code Crown. Overcome with utter rage, Laylamon's power DigiFuses IceDevimon with Daipenmon into IceDevimon-Daipenmon Enhancement Absorbent. Laylamon uses IceDevimon-Daipenmon Enhancement Absorbent to attack the Fusion Fighters. Knightmon and the PawnChessmon arrive to protect the Fusion Fighters from IceDevimon-Daipenmon's attack. Shoutmon, Ballistamon, Dorulumon, Starmon, Pickmonz, Knightmon, and the PawnChessmon are DigiFused by Mikey to form Shoutmon ×4K who destroys IceDevimon-Daipenmon. While traveling through the portal to the next Zone, Mikey Kudo, Angie Hinomoto, and Jeremy Tsurgi notice landmasses floating around. Jijimon briefly emerges from Mikey’s Fusion Loader. Jijimon tells them that the landmasses are DigiWorld Zones they have acquired and how they were each originally part of a single Digital World prior to the true Code Crown being shattered. Arriving to the Sand Zone, the Fusion Fighters learn of a treasure located in its capital city and decide to get it. After being in the hot sun, the Fusion Fighters fall for a pit trap made by a SkullScorpiomon. While Dorulumon helps them escape from SkullScorpiomon’s attack, the Fusion Fighters end up underground where they cross paths with another one of the Bagra Army generals named Blastmon. However, Blastmon is not interested in them. The Fusion Fighters end up surrounded by a bunch of SkullScorpiomon before being saved by Deputymon who enlists their help to get the treasure. Arriving at the gate leading to the treasure, which only opened after Angie blows a kiss at it, the Fusion Fighters find themselves running from a rolling BigMamemon that they manage to evade. Once at a bridge, Blastmon catches up. Blastmon is more focused than his forces on getting the treasure than disposing of the Fusion Fighters after he accidentally plunges off the bridge. After Mikey activates the MagnaAngemon DigiCard to send both Blastmon's Vilemon posse and the SkullScorpionmon to the surface, the Fusion Fighters are shocked to find Deputymon turning on them as he tells them that they are going to fight the Sand Zone's ruler named Pharaohmon while he gets the treasure. The Fusion Fighters are teleported to the sanctum of Pharaohmon. Despite Mikey's attempt to explain their just cause, Shoutmon ×4 is formed to fight Pharaohmon. However, Mikey ends up figuring out that Pharaohmon and Deputymon were testing their worth and stops the fight. As Mikey receives the Sand Zone's Code Crown and four new DigiCards, Blastmon returns to the surface where he battles Sparrowmon before learning the treasure is a Code Crown. Before Blastmon could go after the Fusion Fighters, he is suddenly attacked by MailBirdramon as Christopher Aonuma summons Cyberdramon. Reapmon watches from afar.

Reapmon only allows it out of fairness after seeing the nearby cliff he shot at break off to reveal a statue. Reapmon engages Shoutmon ×4 before Blastmon unleashes an attack that hits the surrounding area knocking Mikey off the cliff while everyone takes cover. The fight takes a lot out of Blastmon. Blastmon takes his leave out of vanity. Coming to at the bottom of the gorge, Mikey finds the statue is still intact as he feels a glow from it before seeing Reapmon behind him. Explaining the statue is of a goddess, Reapmon offers to show Mikey the way out. While moving through the cavern with Reapmon, Mikey uses the Guilmon DigiCard to clear some boulders. Mikey learns the area was home to the Warriors of Light led by Angemon who cared for Reapmon as a child despite not being acknowledged by the goddess as a Warrior of Light. However, Reapmon was forced to kill Angemon and their order when they suddenly fell under a spell. Reapmon joined the Bagra Army to find out the identity of the one responsible for his order's downfall. When they get to the surface, Mikey and Reapmon discover that Shoutmon, Ballistamon, Dorulumon, Cutemon, and Deputymon have fallen under the same spell that befell the Warriors of Light. Laylamon arrives with the SkullScorpiomon army and Ebemon. Reapmon reveals his true motives as he breaks Ebemon's hold on the Digimon. When Laylamon impales Reapmon when he attempts to kill her, Mikey forms Shoutmon ×4 to destroy Ebemon successfully. Shoutmon ×4 drives Laylamon off as Reapmon loses consciousness from the poison that Laylamon introduced into his body.

After Reapmon was fatally wounded by Laylamon, he and Shoutmon ×4 were unable to reach Mikey. Mikey is instructed by Pharaohmon to use the Sand Zone's Code Crown, which raises a pyramid that unites the other pyramids into a shrine of healing with a barrier erected to keep the Fusion Fighters safe from the Bagra Army. After being told that Reapmon’s status as a Warrior of Light can save him, Mikey uses his Fusion Loader to begin the process with Shoutmon ×4 reverting to his components while the rest of the Fusion Fighter Digimon are ejected from the Fusion Loader. With SkullScorpiomon unable to get through the barrier, Laylamon summons Machinedramon to disable it for her forces to get through. While Mikey tries to heal Reapmon, despite he and Shoutmon believing it to be a waste of time, the Fusion Fighters hold off the SkullScorpiomon before Laylamon allows Machinedramon to devour all the SkullScorpiomon and the defeated Fusion Fighter Digimon to upgrade itself. After being sent through a portal created by Laylamon, the Fusion Fighters arrive at a floating city type zone. Mikey Kudo, Angie Hinomoto, and Jeremy Tsurgi are amazed by their surroundings. Accidentally falling off a ledge, Mikey is saved by Shakkoumon who warns the Fusion Fighters not to be fooled by appearances in the Sky Zone. At that time, Dondokomon's attempt to play alongside a Pucchiemon orchestra gets him in trouble with a Piximon police officer. The rant of the numerous laws the Fusions Fighters had unknowingly broken attracts the attention of Piximon’s superior named Gargoylemon. The Fusion Fighters get help from a resident named Lucemon who takes the punishment in their stead. After the argument is resolved, Lucemon tells the Fusion Fighters that Gargoylemon is a member of the police under SlushAngemon who is the Sky Zone's president. Lucemon explains that SlushAngemon has ensured none of the Bagra Army would attack the Sky Zone. This allows the Sky Zone’s residents to live a peaceful and artistic life. However, due to SlushAngemon's methods of maintaining order, Lucemon reveals his intent to become president to remove the harsh laws that have placed everyone in fear. Taking them on a balloon tour while explaining that Shakkoumon is not one to be trusted, Lucemon brings the Fusion Fighters to an art gallery where it appears Dondokomon knocks down a sculpture. Gargoylemon arrives and arrests Dondokomon for the act of vandalism and Mikey and Shoutmon for obstructing justice. While being interrogated, Mikey knows that finding the real culprit is the only way to clear their names as he and the others are freed by their teammates. However, the Fusion Fighters are knocked out by SlushAngemon and will be executed the next day. In the arena, Lucemon attempts to denounce SlushAngemon's justice system as a Kyupimon confesses that he accidentally broke the statue while playing. With Kyupimon now being executed in their place, Mikey refuses to allow it as he forms Shoutmon ×4 to fight SlushAngemon. However, Shoutmon ×4 is overwhelmed by SlushAngemon's speed until Beelzemon arrives. Beelzemon tells Mikey to DigiFuse him with Shoutmon to create Shoutmon ×4B. Though Shoutmon ×4B gets the upper hand against SlushAngemon, Mikey stops him from finishing their opponent off. Meanwhile, Lucemon's words to SlushAngemon to spare Kyupimon's life gain the crowd's support to become the Sky Zone's new president with Shakkoumon watching from afar.

When Lucemon arrives for his coronation, Shakkoumon appears. Shakkoumon is revealed to be the electoral administrator who has been watching Lucemon to see if he was worthy of the presidency. Once obtaining the Sky Zone's Presidential Armlet and revealing the corruptive Phantom Mist to Mikey Kudo, Angie Hinomoto, and Jeremy Tsurgi, Lucemon uses an incantation to split the Sky Zone to unleash a shrine containing the Phantom Mist in order to gain its Code Crown. Lucemon Digivolves into his true form named Lucemon Chaos Mode. Lucemon Chaos Mode reveals that he is actually working for Laylamon. When Shoutmon tries to attack Lucemon for tricking him and the others, he ends up zapped upon the arrival of Nene Amano and the mysterious Digimon named Axeknightmon. Axeknightmon was promised the Phantom Mist as part of the partnership with Lucemon. Telling Mikey not to interfere, Nene releases Sparrowmon as they and Axeknightmon head to the shrine where the latter has the girl absorb the Phantom Mist into her Fusion Loader while traces of it proceed to corrupt the Sky Zone's inhabitants. When Karatenmon gives Nene the Code Crown, the Etemon snatch it while revealing themselves as Musyamon's Shadow Ninja Army. Shoutmon begins to have doubts over both his resolve and ability to maintain his DigiFused state. Wisemon reveals to Mikey that fragments of Blastmon clung onto some of them. The fragments of Blastmon have formed an armor less replica of the real Blastmon. With Beelzemon providing back up after being DigiFused with Deputymon, Shoutmon ×4 shatters the replica with the Monitamon destroying the shards so that the shards would not form new replicas that would pinpoint the Fusion Fighters' location to the real Blastmon. Realizing Shoutmon's strange behavior, Mikey, Angie Hinomoto, and Jeremy Tsurgi find Shoutmon receiving some personal training from Ballistamon and Beelzemon to get stronger. A mysterious Digimon appears to help Shoutmon finish his training while informing him that Blastmon will be arriving soon. Having captured Dorulumon, Splashmon assumes his captive's form to lead an attack on Mikey Kudo, Christopher Aonuma, and Nene Amano. After Splashmon’s MetalTyrannomon are defeated, Splashmon creates a story as Dorulumon to claim he was feigning switching sides to find the Dark General. After Christopher takes his leave, Mikey allows "Dorulumon" to rejoin the Fusion Fighters after his attempt on their lives. Splashmon captures Nene and takes her Fusion Loader. Splashmon poses as Nene to lure Mikey, Shoutmon, and Ballistamon into a death trap before assuming Mikey's form to do the same thing to Christopher. Splashmon's deception is exposed when "Mikey" fakes an injury. Christopher realizes he is an impostor. Mikey arrives and reveals that he knew of Splashmon's deception the entire time since meeting Luca and played along while sending Cutemon and Deputymon to free Dorulumon and Nene. Splashmon is furious that his plan failed. The Fusion Fighters express a bit of pity for Splashmon’s solitary lifestyle. Splashmon reveals he had the original occupants of Cyber Land kill each other. Splashmon absorbs his Splashers in a DigiFusion to assume his gigantic Darkness Mode before easily defeating MetalGreymon and being unharmed by Shoutmon ×4 and Jet Mervamon's attacks. After Splashmon reveals his true Water Tiger form, Splashmon Darkness Mode overpowers OmniShoutmon and ZeekGreymon before Mikey figures out Splashmon's weakness. OmniShoutmon and ZeekGreymon are DigiFused into Shoutmon DX. Shoutmon DX destroys Splashmon Darkness Mode via evaporation. Dorulumon expresses some respect of Mikey's sense of loyalty and friendship to him.

After landing in the Gold Land, which contains a wide Golden Sea, Mikey Kudo, Christopher Aonuma, and Nene Amano find no traces of the Dark General's flag before a pirate ship rises from underwater. On the pirate ship is the Dark General named Olegmon who is known as the Gold Thief. Olegmon has heard of the Fusion Fighters. Olegmon wishes to have the Fusion Fighters join his crew. The Fusion Fighters refuse Olegmon’s offer. The Fusion Fighters start attacking Olegmon's crew to take his ship. The Fusion Fighters find Lunamon, Spadamon, and Coronamon hypnotized as the Dark General's grunts. Olegmon proceeds to place Shoutmon, Greymon, Sparrowmon, Cutemon, Starmon, the Pickmonz, Knightmon, and the PawnChessmon under his chantey's spell. This forces the rest of the Fusion Fighters to escape with Ballistamon's help, as he is unaffected. Olegmon recognizes Ballistamon. The Fusion Fighters go into hiding as Olegmon sends his first mate named Mermaimon to hunt them down. The Fusion Fighters speculate that Olegmon's spell does not affect humans and machine type Digimon with Christopher seeing Cyberdramon to be ideal. The next day, Lillymon finds Ballistamon and thinks back to how she and Shoutmon met Ballistamon prior. The Fusion Fighters find themselves under attack as Olegmon manages to get Dorulumon and Cyberdramon under his control to the Fusion Fighters’ shock. During the struggle between Ballistamon and Shoutmon, Olegmon’s control over the Fusion Fighter Digimon is revealed that the source of Olegmon's spell is a sound wave emitted from his horns. After breaking free from the hypnosis, the enraged Shoutmon Digivolves into OmniShoutmon and battles against Olegmon before the Olegmon's crew grabs Ballistamon. Olegmon’s crew proceeds to rewire Ballistamon’s insides. Olegmon reveals Ballistamon to be his long lost secret weapon. After his crew capture and rewire Ballistamon back into his original state, Olegmon reveals that he created DarkVolumon to aid him. DarkVolumon’s attack somehow traversed him into the Forest Zone, where he was repaired by Shoutmon into Ballistamon. Despite Christopher Aonuma's intervention with Deckerdramon and MailBirdramon, they and OmniShoutmon are all sent flying into the ocean. Olegmon captures Mikey Kudo and enslaves the rest of the Fusion Fighter Digimon. Olegmon explains that he wants Mikey to join his crew. Olegmon decides to subject the captured Nene Amano to DarkVolumon's restored ultimate speaker attack after Mikey turned him down. After convincing Christopher to let him assist in the rescue, Shoutmon attempts to rewrite DarkVolumon as MailBirdramon and Dracomon save Nene. Christopher saves Mikey and uses Deckerdramon to damage the ship. Though Shoutmon attempts to reach Ballistamon via DigiFusion, it appeared to have no effect. Ballistamon comes to his senses at the last second. Ballistamon provides his speakers for Shoutmon to free all their allies from Olegmon's spell. While MetalGreymon and JetMervamon take out Olegmon's crew, Shoutmon ×4S has trouble fighting against Olegmon. In a gamble, Ballistamon cancels the DigiFusion to use his ultimate speaker attack on Olegmon. The dying Olegmon accepts his death. Olegmon praises the Fusion Fighters as they are joined by Spadamon, Lunamon, and Coronamon before they repair the pirate ship. The Fusion Fighters use the pirate ship to enter the next land.

Though tricked by Gravimon to attack Mikey Kudo and Nene Amano, Christopher Aonuma admits that he would had to confront Mikey even after they defeated Bagramon and his army. Despite Mikey's reluctance to fight, tensions run high as a battle between OmniShoutmon and ZeekGreymon breaks out with OmniShoutmon barely winning as both are loaded into their generals' Fusion Loaders to heal. Despite OmniShoutmon and ZeekGreymon being injured, Christopher refuses to stop. Christopher summons Cyberdramon and Golemon before Deckerdramon stops them. Deckerdramon reasons with Christopher while having the Fusion Fighters leave. Christopher considers Deckerdramon's attempt to convince him to be untwisted by his past as an act of betrayal. Christopher has Cyberdramon and Golemon mortally wound Deckerdramon before Mikey intervenes. Deckerdramon reveals Christopher's past to Mikey and Nene. Deckerdramon explains to Christopher that his father wanted him to be strong out of love. As Christopher begins to realize his father's intent and that true strength is from love and friendship, the Fusion Fighters are attacked by Gravimon with Deckerdramon fatally wounded when he shields Mikey, Christopher, and Nene from Gravimon's gravity ball. Deckerdramon dies due to the impact of Gravimon's attack. However, just as the six heroes prepare to fight with Ryouma and Astamon to defeat Quartzmon, Ryouma suddenly knocks down Taiki and ΩShoutmon using the Brave Snatcher while revealing that he is actually allies with Quartzmon, whose true plan is mass genocide of humanity and making DigiQuartz the new human world.

Though it seemed Ryouma had betrayed the Hunters, Astamon reveals to Tagiru he is actually Quartzmon's Terminal and has been manipulating Ryouma the entire time. Once slide-evolving into his true form, Quartzmon reveals that he used Ryouma to obtain enough Digimon data to construct his main body before fusing into it and burrowing underground to digitize the Earth for asborbing. The Old Clock Store Owner has everyone gather around him to lend the power from their Xros Loaders, while having Clockmon temporarily freeze time to halt Quartzmon's digitizing of all life on Earth long enough for Tagiru to obtain the Brave Snatcher. Taiki then passes his goggles to Tagiru, then asks him to hunt Quartzmon using the combined strength of himself and their predecessors. While the others are digitized, Tagiru and Arresterdramon proceed to hunt down Quartzmon with the latter assuming Superior Mode and Digi-Xrossing with the Brave Snatcher to break Quartzmon's core at the root. With Quartzmon reduced to a DigiEgg and everything restored, the DigiDestined, Tamers, Legendary Warriors, and DATS agents return to their universes while the Xros Heart and Hunter Digimon return to their respective human and Digital worlds. However, a month later, Gumdramon returns to the real world and is reunited with Tagiru. The Old Clock Store Owner appears in front of Taiki and Yuu, cryptically revealing himself as a resurrected Bagramon and that his reasons for helping them was to make up amends for his role in Quartzmon's creation. He also reveals that some Digimon have remained in their world and tells them to be on their guard. |
